Commissioned officers were sent to Lynchburg, Virginia and then to Libby Prison in Richmond, Virginia, arriving at Libby on November 12, 1863. Lt James Dorton had escaped while enroute to Libby near Wyath Hill, Virginia on November 10. As was the practice, Dr Shrady and Dr Lary, Surgeon and Assistant Surgeon, were paroled shortly after arrival at Libby. On May 7, 1864, the remaining 22 commissioned officers were transferred by rail to Macon, Georgia. 7 of the remaining 22 (Lt Crawford, Lt Harbour, Lt Hodges, Capt Honeycutt, Lt Jones, Capt Murray, and Lt Wilhoit), escaped by jumping from a rail car on May 15 about 60 miles east of Macon. The remaining 15 were confined at Macon. Lt Duncan died there on June 20. The remaining 14 were subsequently transferred to the Asylum prison in Columbia, South Carolina. It is not clear exactly how long they remained in Columbia, but Lt Catlett, Lt Kittrell, Lt Huey, Lt McDonald and Lt Wilhoit apparently escaped while there. The others were paroled or exchanged at various times, and some were apparently transferred to Charleston, South Carolina. Capt Marney, Capt Senter and Capt Underdown also escaped, date and place not known.

Non-commissioned officers and privates were processed at Libby Prison and sent to Belle Isle Prison at Richmond on November 13, 1863. Those at Belle Isle who were still alive and well enough to travel were transferred to Andersonville, Georgia when it opened in February, 1864. Most of them were transferred February 18. The few who survived confinement at Andersonville were paroled or exchanged as the war came to an end in 1864 and 1865.

One of the enlisted men, Pvt John Knight, was taken from Andersonville to Vicksburg, Missouri and paroled April 21, 1865. He was the only one in the regiment to die on the Sultana when it exploded on the Mississippi River April 27, 1865 near Memphis.
